A simple statistical significance test of window scores in large dot matrices obtained from protein or nucleic acid sequences

A test of the statistical significance of dot constellations as detected by window search in large dot matrices is described. The procedure takes the correlation between overlapping windows on the diagonals of dot matrices into account. It is based on a confidence limit of the exact distribution of dot scores.
