Gene expression

Quick calculation for sample size while controlling false discovery rate with application to microarray analysis

Peng Liu and J.T. Gene Hwang

Vol. 23, No. 6, 2007, pp. 739–746

doi:10.1093/bioinformatics/btl664

The calculation of the sample sizes using the method of Pounds and Cheng (2005) in Table 3 of Liu and Hwang (2007) was incorrect. We input an incorrect value of parameter {theta} when applying Pounds and Cheng's; R code. More specifically, in Pounds and Cheng (2005), {theta} is equal to {Delta}2 / (2{sigma}2) instead of {Delta}/{sigma} as calculated mistakenly, where {Delta} and {sigma} are as defined in Liu and Hwang (2007). We apply the correct value of {theta} to the R codes of Pounds and Cheng and the results show that their procedure performs similarly to ours instead of being inferior as we previously suggested in Liu and Hwang (2007). We apologize for our errors especially to Dr Pounds and Dr Cheng. On the right is the corrected Table 3 where the numbers of column ‘PC (corrected)’ are the corrected values of sample size using the method of Pounds and Cheng (2005).
Yang's; PC (corrected)* LH Simu

{pi}0 = 0.5 22 18 18 18
{pi}0 = 0.9 30 29 29 30
{pi}0 = 0.95 34 33 33 33

Note (*): the option ‘BH’ in Pounds and Cheng's; R code was set to be ‘False’ in calculating the numbers, which is the choice of Pounds and Cheng (2005). If ‘BH’ is set to be ‘true’, the calculated sample size from PC is the same as Yang's; procedure.
